Nana is a rather dutiful and quiet girl, speaking in a reserved and polite manner. She is saddened by violence and takes her work very seriously, doing all she can to help the Resistance stop the Rebellion and restore peace in Giga City. It can be speculated that her reserved character is a result of her abduction by Silver Horn, who tortured his prisoners.

Layer is a reserved and intelligent Navigator. She specializes in Reploid and Mechaniloid analysis and development. Her high processing power allows her to quickly analyze scan data sent back by Hunters in the field and determine a target's strengths and weaknesses. Despite her professional demeanor, she is a romantic at heart who is easily distracted by fantasies.

Harmony is calm, kind, patient, and serious. She sees the best in everyone around her, and acts as an old sister of sorts to the other Half-Genies. She encourages them when they're all panicking during the Half-Genie Festival, and reassures Shantae of her own abilities multiple times both before and after she's rescued.

Pallette is the most upbeat of the three Navigators. She speaks in a cheery and high-pitched tone, and enjoys teasing her friends such as Layer. Despite her childlike appearance, she is very intelligent and takes her job seriously. She specializes in route analysis and is a skilled cartographer, excelling at finding hidden areas or structural irregularities. She also runs the R&D Lab and processes Rare Metals into upgrade Chips, showing her technological and engineering prowess.

Plink is eager to jump to the call of adventure, and is the one who initially suggests combining her powers with Shantae after her rescue.

She can be a little spacey while using her powers, focusing more on the invisible world than the world everyone can see. However, she is very friendly.

Lumine normally maintains the façade of a benevolent, if not somewhat eccentric, leader. He seems talkative and intelligent, able to easily surmise anyone's concerns as well as provide highly-detailed explanations, but with an oddly emotionally-detached demeanor. He appears very confident in the capabilities of New Generation Reploids such as himself.

Cinnamon's personality is best described as cute; she is polite, kind, and has a tendency to let her curiosity get the best of her. She can seem a bit naive as well, as demonstrated by her encounter with Marino, though this could be the result of being a relatively young Reploid, a recent creation. However, this also means she has a loving and optimistic heart and sees the best in people,

Zapple has a keen eye for out-of-place details. She's the first of the Half-Genies to notice that something is off about the Sunken City and Half-Genie Festival. It doesn't do her much good, however, as she's captured during the performance like all the rest.

She also has trust issues. Originally, she suspected Shantae to have kidnapped the other half genies, once she revealed that she hadn't been taken alongside them. However, she also trusted Plink and Vera's judgment.

He is cool, hot-headed, and chill

Marino is a sly and charismatic individual. Despite being a thief, she tries not to be a mere crook, carrying a gallant and upbeat personality. Unlike most criminals, Marino specializes in leaking technology and information to the public, showing that she is a philanthropist with very anti-corporate sentiments. She does this for little to no pay, showing she is very selfless. Despite her under-handed ways, she has a kind heart, treating Cinnamon with friendliness and respect 

He is helpful, loyal, and smart

Vera is protective of her hometown and would prefer to stay in hiding, but is willing to leave her village for the sake of the Half-Genie Festival. She's very polite and friendly towards the other Half-Genies, and is particularly good friends with Plink, asking specifically for her whereabouts after she's rescued.
