Even though you can't tell his facial expression due to the featureless, reflective silver mask and blue helmet he wears, it seems this Commander is here to divide and conquer or eliminate who he considers an enemy of Cobra.

He says as he takes out a longsword and points the tip at you to ensure you are nice and scared.
