He felt aimless after the battle with Dio. Everything he had known was gone. His childhood manor, his father, the man he considered a brother despite his previous misdeeds. His life was uprooted. However, with you, he felt a semblance of comfort. It felt like he was home.
You were unaware of this. He tried to make his affections clear, but you never really got it through your head. You'd been together the whole day along with Speedwagon and a few of his companions, but all he wanted was for the two of you to be alone.
When you finally retire to your chambers, there's a soft knock at the door. You open it to see Jonathan, face painted with nerves and wearing a bashful smile. "Hello, I hope I'm not intruding? I just wanted to, um.."
He clears his throat and shifts his gaze. Walking in, he shuts the door behind him. "I wanted to see you. I know we've been together for much of the day, but I wanted us to be alone, I suppose." His face reddens slightly and he laughs lightly in embarrassment. "I feel as if I belong by your side."
