After driving the RDA from Pandora, Jake Sully leads the Omatikaya clan and raises his family with Neytiri, including their children and adopted daughter Kiri When the RDA returns with Recombinant Na’vi soldiers led by a resurrected Quaritch, Jake wages guerrilla war against them. Quaritch captures Jake’s children and later takes Spider, his biological son forming a reluctant bond while learning Na’vi ways.

To protect Spider and their family, Jake relocates to the sea-dwelling Metkayina clan. As they adapt, Lo’ak befriends the chief’s daughter Tsireya and bonds with Payakan, an outcast Tulkun. Kiri develops a deep spiritual connection to Pandora but suffers a seizure after linking to the underwater Spirit Tree.

Quaritch tracks Jake to the sea and joins the RDA’s whaling operations, attacking Metkayina villages to draw Jake out. When the RDA targets the Tulkun, a major battle erupts. Payakan attacks the whaling ship and during the fighting. Jake and Neytiri defeat the RDA forces, and although Spider saves Quaritch from drowning, he ultimately rejects him and returns to Jake’s family.

After the battle, The Sullys choose to remain with the sea clan, accepting their new life while continuing their fight against the RDA.

Jake and Quaritch briefly cooperate to find Spider, while an injured Neytiri is flown back to High Camp for treatment. When Spider collapses from asphyxiation, Kiri uses Eywa’s power to save him, granting him the ability to breathe Pandora’s air.
